چکیده

Description SCAN is a microarray normalization method to facilitate personalized-medicine work-flows. Rather than processing microarray samples as groups, which can introduce biases and present logistical challenges, SCAN normalizes each sample individually by model-ing and removing probe-and array-specific background noise using only data from within each array. SCAN can be applied to one-channel (e.g., Affymetrix) or two-channel (e.g., Agilent) mi-croarrays. The Universal Probability of expression Codes (UPC) method is an extension of SCAN that generates probability-of-expression values. These values can be interpreted as the probability that a given genomic feature (e.g., gene, transcript) is expressed above the background in a given sample. The UPC method can be applied to one-channel or two-channel microarrays as well as to RNA-Seq read counts. Because UPC values are represented on the same scale and have an identical interpretation for each platform , they can be used for cross-platform data integration.) License MIT

Normalization of qPCR array data: a novel method based on procrustes superimposition

MicroRNAs (miRNAs) are short, endogenous non-coding RNAs that function as guide molecules to regulate transcription of their target messenger RNAs. Several methods including low-density qPCR arrays are being increasingly used to profile the expression of these molecules in a variety of different biological conditions. Reliable analysis of expression profiles demands removal of technical variati...

Polarization of Multi-Relay Channels: A Suitable Method for DF and CF Relaying with Orthogonal Receiver

Polar codes, that have been recently introduced by Arikan, are one of the first codes that achieved the capacity for vast numerous channels and they also have low complexity in symmetric memoryless channels. Polar codes are constructed based on a phenomenon called channel polarization. This paper discusses relay channel polarization in order to achieve the capacity and show that if inputs of tw...

Single-Channel Array Normalization (SCAN)

Briefly, SCAN is a single-sample approach for gene-expression microarrays. This means that the output for a given microarray sample will be the same whether that sample is processed in isolation or jointly with other samples. The probe-sequence content within each microarray is used to correct for binding-affinity biases that can arise during processing and to standardize variances across the p...

Effect of Eight Weeks of Aerobic Progressive Training with Capsaicin on Changes in PGC-1α and UPC-1 Expression in Visceral Adipose Tissue of Obese Rats With Diet

Objective: Decreased physical activity coupled with increased High‐Fat Diet (HFD) intake prompts obesity. Current research suggests that changing White Adipose Tissue (WAT) to brown promotes energy expenditure to counter obesity. The purpose of this study was to investigate the effects of aerobic Progressive training and Capsaicin (Cap) on Peroxisome proliferator-activated receptor gamma coacti...

A new approach to intensity-dependent normalization of two-channel microarrays.

A two-channel microarray measures the relative expression levels of thousands of genes from a pair of biological samples. In order to reliably compare gene expression levels between and within arrays, it is necessary to remove systematic errors that distort the biological signal of interest. The standard for accomplishing this is smoothing "MA-plots" to remove intensity-dependent dye bias and a...
